Using Unix Shell EDirect Software to programmatically Search and Retrieve Data from PubMed In-Person

In this workshop, attendees will learn how to: 

  • Use NCBI EDirect to search PubMed and NCBI related databases programmatically 

  • Brief review of Unix shell commands 

  • Retrieve PubMed XML and extract information to create custom datasets 

  • Create scripts for repeated tasks and reproducible search workflows (e.g., for systematic reviews) 

There is no prior experience required! Lab computers have the appropriate software and we will provide access to a Unix server. If you would like to bring your own device, please contact Lance Simpson ahead the workshop for assistance in setup.
